Yes, another "applications/customsettings.ini" problem. I have read plenty of posts searching for an answer to my problem but haven't been able to shed any light so far :(
My problem is in my customsettings.ini (see below). I have my Applications001{GUI}/002 etc set inside subsection 'LaptopType'. When my task sequence gets to the stage of choosing applications for deployment, the checkboxes are preticked in the appropriate applications as defined in my customsettings.ini. All good up to now! The problem is when it comes to the actual installing task in my task sequence, MDT installs the checked applications and then installs all the unchecked applications as well.
If however, I remove the Applications001{GUI} entries in my customsettings.ini and manually check the boxes in the 'choose applications for deployment' process, when it comes to installing, the correct applications install and non checked applications dont which is great.

Note: I am using MDT 2012 Update 1. I have checked and no application dependencies are causing any problems
